To judge from Lewis & Short, "colat" does mean it filters, but the object should be the fluid that is purified, so "sanguinem colat" it filters the blood. I suppose you might put the impurities in an ablative absolute, e.g. "sanguinem colat, bacteriis reiectis". There might well be other ways: this is just a quick glance.
